I doubt it’s coming from their poop. We have two pigs in a cage in our dining room and we’ve never seen any bugs near their cage. However, if you’re seeing bugs, it’s probably in their food. Make sure you keep the food that isn’t in their dish in an airtight container so that pests can’t get to it. Also make sure that there’s no other open food containers that they can get into, like pasta, flour, cereal, crackers or cookies. I’ve even found them in my bird seed. It’s probably not a gnat, but a small moth. Go to a hardware store or even a feed supply store and ask for a pantry pest trap. It’s a triangular shaped piece of cardboard that you stick a lure (included) into the inside of it, and it attracts the moths to the sticky inside of the trap. I use them in my kitchen and pantry cupboard all the time, and they work really well. I’d give them a try, but please don’t blame it on the guinea pigs!
EDIT: The link below is to the product I use, and I’ve bought it at several places including Lowe’s. The moths in question are Indian Meal moths.

Gnats aren’t caused by guinea pigs, their poop, or their bedding – they have nothing to do with one another.
What you are seeing are black flies (drain or fruit flies), or white flies, which are found on plants.
I suspect they’re white flies – in your plants, specifically in the soil. You’ll see them when you water the plants.
If your plants are infested, good luck. They’re very hard to kill.
